If all your mods are only WOTC mods you should have no problem.

This release only contains a single fix, that resolves an issue with AML not properly detecting Steam Workshop identifiers, if the mods are located in a folder other than the Steam mod directory ( steamapps\workshop\content\268500 ) 1. Download: XCOM2_AlternativeModLauncher_1.4.1.zip. Hit the refresh button and ALL your mods will appear, then enable all mods X2Communit圜ore. Then go to Mods and see the list is empty. On the new Launcher, there is a drop down option for you to select between XCOM 2 and War of the Chosen.
